ok on that website.... the red notes show the notes which are the same as the key of the scale... i.e. if u hav an Emajor scale, all of the red dots represent the note E at different postitions along the fretboard.
the remaining black dots show the notes on that scale.
basically this thing shows every single note on that scale including repeats of note on different strings. if u want a one octave scale, then just look at the first 8 notes or sumthing...
i found it hard 2 explain, but i hope it helped a little bit :)
something like this wud b more useful 4 improvising...
so a one octave E major scale, is...
    E-------------------------------
    B-------------------------------
    G-------------------------------
    D-------------1-2-1--------------
    A-------0-2-4-------4-2-0-------
    E-0-2-4--------------------4-2-0
if u want 2 octave then do stuff below:
    E------------------------------0---------------------------------
    B------------------------0-2-4---4-2-0--------------------------
    G-------------------1-2-----------------2-1---------------------
    D-------------1-2-4-------------------------4-2-1---------------
    A-------0-2-4--------------------------------------4-2-0--------
    E-0-2-4---------------------------------------------------4-2-0-
that is about all i can say 4 now... i dont really fully undertstand what ur tryin 2 ask. becuase all the diagram on that site shows is every note in the defined key, in this case E major.

first things first... u wud get more responses if it was posted in rite forum... neway...
    lets start agen.
if u hav a key, lets say Cmajor. there will be an infinite number of notes that will be in that key... imagine a piano, all the non-black notes fall on the Cmajor scale... every single one. what the diagram on that website similarly shows is all the notes on the guitar which fall on a given Key.
in order to play that scale, u start with the tonic, i.e. the note, eg for Cmajor the tonic wud be C for Emajor the tonic would be E for Gminor the tonic would be G and so on.
so basically to play a scale, start with a tonic and then proceed to play the next 7 or 8 notes from that diagram, stay on the same string if u fiond the other strings confusing.
after a while u mite realise the neat trick that more than one string can play the same pitched note, therefore removing the need to play all the scale on one string. the diagram kinda shows this.
another way to see this from the diagram is initially to only play the notes on the low E string. then cover up any frets past fret 5 and then play those notes, starting with low E and working ur way up 2 high E and back down.
if thats still confusing, for a major scale, the spacing between the notes goes
tone, tone, semi-tone, tone, tone, tone, semi-tone. so this way, u can play a one octave major scale on any key
    hope that helps

ok tell me how to read this:

    E major
    E0|--|2-|--|4-|5-|--|7-|--|9-|--|11|12|--|14|--|16|17|--|19|--|21|--|23|24|
    B0|--|2-|--|4-|5-|--|7-|--|9-|10|--|12|--|14|--|16|17|--|19|--|21|22|--|24|
    G-|1-|2-|--|4-|--|6-|--|8-|9-|--|11|--|13|14|--|16|--|18|--|20|21|--|23|--|
    D-|1-|2-|--|4-|--|6-|7-|--|9-|--|11|--|13|14|--|16|--|18|19|--|21|--|23|--|
    A0|--|2-|--|4-|--|6-|7-|--|9-|--|11|12|--|14|--|16|--|18|19|--|21|--|23|24|
    E0|--|2-|--|4-|5-|--|7-|--|9-|--|11|12|--|14|--|16|17|--|19|--|21|--|23|24|

ok u can either read it as
    E0|--|2-|--|4-|5-|--|7-|--|9-|--|11|12|--|14|--|16|17|--|19|--|21|--|23|24|
which is as i sed previously, only the low E string...
or u can do it this way
    E------------------------------0---------------------------------
    B------------------------0-2-4---4-2-0--------------------------
    G-------------------1-2-----------------2-1---------------------
    D-------------1-2-4-------------------------4-2-1---------------
    A-------0-2-4--------------------------------------4-2-0--------
    E-0-2-4---------------------------------------------------4-2-0- (2 Octave)
    as i previosuly posted.
this 2 octave scale uses the notes from the diagram on the website

wel, the red dots are the tonic notes... therfore, in any one octave scale, u wud play the initial tonic note and then the next tonic and then the intial tonic agen on the return... so yes u can play the red "dots"

Work according to W-W-H-W-W-W-H for major scales.

    C Major- C(W)D(W)E(H) F(W)G(W)A(W)B(H)C.

W is one whole step, H is half step.

^thats wht i sed wit the tone tone semitone stuff :)...
but seriusoly that is the best way to go about learning how to play different scales.
each scale has its own little "frame" which u can start on any note and then use that "frame" to play the scale on that note
